Warranty question about Supercharger

I know if you mod a car and you take it in for service they will usually honor your warranty unless a problem was caused by an aftermarket part. Will this hold true if I have a SC? If i SC my car will they still do my routine checkups and services under warranty? I have an extended warranty that goes for five years. I was just wondering if they would cover items not effected by the SC or if I would be out of my warranty all together. Can anyone help me out with this? Thanks.
